Depends on the terms by which the war was declared. Most wars it will clearly be stated in the declaration that aid from people outside the combating alliances invalidates a war-hit. So look through the declaration, and if nothing is stated then it counts.
If it does count, all damage counts so yes, the loss from he person defending you will have to be added to the score as well.
Standard wars have three rules.

Else would it only be fair. if any player from there alliance was to acs with anybody else and hit you. that also would have to be valid..
So no that hit is not a valid war hit.

We have one fairly hardline response above and one very not so...
...but what it really comes down to is Mod discretion. In cases like this, you're the defender and we understand that you couldn't pick when to do the attack so that you could do it with someone else from the alliance logged in. However, in cases like this, your ACS defender did nearly all the work. Because of that first thing, a Mod may allow it, but because of the second, that option goes away. It is possible to petition for a hit like this to be allowed, but only in the cases with a better presence by warring players... but that almost never happens.
